apparently he does know, but he plays dumb. in the manga they have been seen together on more than one occasion. but Amuro has great respect for Helena, Haibara's mother and doesn't hurt her, total, Ai/Shiho, she plays dead.

I think that this will make them great allies in the future and they can develop a brotherly relationship, as if they were brothers. but, now, Ai mistrusts, although he knows that he is from the secret services.

Anime-wise, I'm pretty sure he recognized her in 674 when they came to rescue Conan, and it's worth going over their exchange (with Kaito as an avatar for Shiho) in episode 704 - the last part of the Bell Tree Express Train Arc.

At some point back then, he'd deliberately passed on trying to barge or finagle his way into Prof's house to meet her.

in the manga it's been more than a year since rum's identity was revealed, and I think the manga did it pretty badly, because it was screaming at us. file 1066.

and in the new case (1097-1099) they reveal the identity of Rumi. The funny thing is that one of my least popular theories seems to be real.
